The following data has been parsed by engineers at TOPP Labs and is in the public domain.
MTA budget data. Extensive tables, graphs, and downloadable CSV files for the New York City MTA 2007-2012 budgets. Over two dozen sets of budget data, including operating revenue, labor costs, and total expenditures by agency.
Update, 1/13/2010: The MTA has now officially released GTFS data for NYCT subways and buses, as well as Long Island Rail Road, Long Island Bus, Metro-North Railroad, and Staten Island Railway. Check out their developer page and download the data. The official MTA data has some advantages over the data hosted on this page, most notably the inclusion of proper shapes for the route geometries and the fact it comes directly from the agency. However, the official MTA data lacks certain features of the data below (e.g., a transfers.txt file, accessibility information), and so we will continue hosting these datasets for the time being.

We got this data from a FOIL request to the MTA (except the entrance data, which we scraped from DoITT) and converted it to GTFS. We have released the data in this form (i.e., GTFS) into the public domain and it is free to use. We, nor obviously the MTA, make no claim that this data is accurate, complete or up to date.
